How exactly does the air line on the 98C cyclone hook into the air system?I'm seriously considering this upgrade, but I need to know where the line goes in. Is there any possible interference with either a flatline barrel or a stock?

The Cyclone upgrade for the 98C comes with a replacement Power Tube which adds a hole in the back on the right to use the exhast gasses to cycle the chamber. If you already have a R/T setup you do not need to replace the power tube you have but instead need to contact tippmann for a T fitting to allow both the R/T and Cyclone to work together.
Depending on your setup you may need to increase the flow of the exhast gas by requesting a larget volume hose setup for the R/T and Cyclone.

No to both. It replaces your hopper and does not protrude in front of the body so it will not interfere with the flatline. It does not come anywhere near the rear of the body so it does not interfere with a stock either.

For a person like me then that already has a vertical adapter installed I would have to reinstall the vertical with the power tube that comes with the cyclone feed?  Or I am mistaken the power tube for something else?

^^No, you've got it right. So yea, you'd have to reinstall the VA.

Where does this extra hole in the power tube come out on the exterior of the marker? Anyone got a pic of the air line running into the marker on a 98C cyclone?

if u look at the side of the 98 theres a piece of plastic that sticks out the back side just a bit, behind the valve.  the new power tube has a screw hole in that piece, thats where the air comes out of for the rt/cyclone.  if u want to see exactly were it is, look at the rt pics.  the rt has a line running from the valve to the trigger, the cyclone has a line running to the same center point.

Is this the small metal part about a half inch up and to the right of the safety button?
