Are all Tippmann threads the same? ie: will an A5 barrel work on the 98 custom?

No, on the same threading. But you can make it work.
A5 shares the same threading as: X7, ProCarbine, 68 Carbine, ProLite, MiniLite, ProAm, Factory F/A. 98 only shares threading with itself, with slight differences between current 98s and very early-model 98s. You can put most A5 barrels on a 98 with a barrel adapter. You can probably put most 98 barrels on an A5 with an adapter as well. With the exception of the Flatline... which doesn't transfer from it's intended model. An A5/X7 flatline should interchange between the A5/X7, but not work with any of the other guns that share the same threading. A 98 Flatline only works effectively with the 98 series. the 98 also shares the threading with the triumph series.
