After a several year hiatus, I'm getting back into paintballing. I never sold my equipment, so it's not as if I have to start buying all new stuff. However, I'd like to take my 98C to another level. Currently, it has a Cyclone, R/T, polished internals, and Tapco folding stock.

A few things I'm looking into and need others' advice on:
-lightened bolts I'm wondering which company has the best, or can I have a machine shop lighten the stock bolt? if so, how will I know which spring to use?
- Vertical adapters and expansion chambers. Are they worth the investment?
- Lapco Big Shot Apex ready barrels. I currently have a  16" J&J ceramic that I had modified to accept an Apex tip. After playing this weekend, I took it apart and noticed it's damaged, so a new barrel may be in order. I'll most likely go with the 12" in a .687 bore. What say you?

The Apex II is a very good upgrade.  I have one on my A5.  Forget doing lob shots with it but instead tune it for accuracy.  You may want to clean the ramp with some Armour All wipes before you shoot from it.  What are you running for gas?  CO2 or HPA?

I already have the 1st gen Apex, so I most likely won't spend the money on the new one, unless it's just that much better.
I'm running CO2. I had looked into switching to HPA before I stopped playing several years ago. In my current investigations, I'm reading that the R/T doesn't seem to work as well on HPA. If this is true, I'll most likely stay with CO2.

The R/T tends to run better off of CO2 in my experience, especially when using other upgrades that tap the blow-back exhaust for their operation (eg, cyclone feeder). Mind you, that can be countered with larger lp lines and banjo fittings for higher flow at lower pressure, but it's still better to run CO2 if you're wanting to upgrade a bit at a time.

As for the vert adapter and expansion chamber, just about anything is going to work well. Some expansion chambers have more baffles in them to reduce the possibility of liquid getting sucked into the valve than others do, but with a Tippmann, it's not as much of an issue since the CVX vale is so hearty that it can handle liquid CO2 just fine.

Also, when I get a Lapco Big Shot barrel, should I get the .687 or .690 bore?

Depends on what kind of paint you're shooting. You want the paintballs to match the bore size as much as possible to increase accuracy. Most paint runs on the smaller side these days, so I'd lean more towards the .687 myself, but if you're using larger sized, lower-quality paint, then it might be better to go bigger. Grab some rounds from the paint you think you'll use most and put them in some calipers. Average out the diameter and go with the closest bore size to that.

Expansion chamber and vertical adapter- check
12" Lapco Apex ready barrel- check
New paintjob- check
Ready to rock the field- Nope. It's breaking balls pretty bad when it's rocking in the sweet spot of the R/T It's almost as if the Cyclone isn't keeping up.

Well, until I get that figured out, here's a couple photos.

You might be interested in buying new cyclone internals. I bought Chinese knockoffs of TechT stuff. I knew it wasn't working right, then the older OE ratchet disintegrated when I replaced it.
