I have a viewloader Orion, with a clear hopper. You would not believe how hard the blowback sends the balls back up the tube.

So I experimented with my 98C it had a signifigant amount of blowback. The vents reduce the possibility of waste gas pressure from blowing the balls back up the feed tube.

Try it.... put two balls in without a hopper and fire the first one. The second one will get blown clean out of the marker.

I milled the gills on a 98 for the same reason.

Yes, it will void the warranty. No it doesn't hurt the marker. If your worried about the warranty, then don't do anything with the marker and forget about upgrades until next year.
