Here are some things that I found out while researching. 

Preperation

First make sure you scuff up the metal.  Do not worry about scratches showing through paint.  You can sand between coats of primer to make the surface smooth for the final paintjob.  It is import to remove all oxidation, aluminum oxidation looks white.

Primer

If your marker is aluminum you should use a primer forumalted for aluminum.  They are usually latex based.  Rust-Oleum makes a good one.  The stock number for this primer is 8781.  I think it only comes in a can and needs to be brushed on.  You can do a couple of coats and sand in between to make it smooth before painting.  It is important to use non oil-based primers on aluminum as the oils react with the metal.  Rust-Oleum makes a good primer for all other metals as well. 

Paints

A good enamel or acrylic works best.  However, you can always clearcoat whatever paint you decide.

Trick

Do you have access to a paint gun?  Mix a little polyurethane to paint to make it ultra durable.  I work on a Navy base and this is what they do when painting torpedo/missile capsule covers.  They need to stand up to harse conditions, this works well.  I seem to recall a 5:1 ratio.  5 parts paint, 1 part poly.

Multiple thin layers is better than one thick layer.

You can also use automotive paint. It's a little more durable than regular paint.

And to keep it from scratching, bake it in the oven for about 20-30 min at about 150 degrees.
